Yes it works with the link like:
index.php?option=com_content&view=article&id=XX&Itemid=XXX

Then the article is shown on the content-area (instead "PARTNER") in a new window -> new window is ok, cause I set this in the modul-settings.

I think about a link like:
index.php?option=com_content&view=article&id=XX&Itemid=XXX" target="_blank" type="text/html" class="jcepopup noicon" title="text" data-mediabox-width="800" data-mediabox-height="600"

What you mean, is this possible in a INI-file?

Set "Lightbox integration -> Lightbox integration" parameter to "Core Joomla! lightbox" value. In this case links will be opened in default Joomla! lightbox.

The extension doesn't support integration with JCE popup, it requires custom modification of the extension.
