Upgrade process doesn't require to uninstall previous version of the extension. New version is installed over old version through standard Joomla! installation page, but if you change any core extension's files, changes will be lost.
About required modifications, add the next CSS rule to site template file that hide "1/3" message:

Changing position of overlay thumbnails container required modification of jQuery plugin (javscript code) which is used by the extension. We can provide source of the plugin if you want to change it.
